I work with Jupyter Notebooks from time to time but mostly use them for some quick write-ups and tests. I think both issues you mention are addressed by https://github.com/jupyter/nbdime, aren't they? It also handles git integration, see https://nbdime.readthedocs.io/en/stable/#git-integration-quickstart.
