Let me add that using a revision control system such as subversion or
git is of great help in tracking changes in independently evolving
configuration trees. In such a system you drop a new "vendor" branch
into your revision control system and let the system fold the changes
into your own tree. There will be an occasional conflict which you need
to resolve manually, but the bulk of the work is done by the software.

As a bonus, you get a full history of your changes which can be very
useful in debugging.
